The first (1) command line option you list is for FLAC files, and so should be used for a FLAC encoder rather than an MP3 encoder.
The second (2) command line option is for MP3 files, and so is the one you should use. As regards tagging, what you have is fine for SB. While the syntax for passing through tag information differs between command lines (1) and (2) - which, as I have said, is simply because they are for different encoders - the end result when you access the files through your MP3 player will be the same. In other words, track names, artists names, album names, etc. will all show correctly. (Of course the eagle-eyed may point out that the tagging in the first (1) command line option is slightly different. They are of course correct, as the FLAC files will have an additional two comment tags containing the name of the encoder and the text "EAC (Secure Mode)" but you don't need to worry about that!)
