If when you only scan only a portion of your library you get artwork, it suggests to me that the scanner may be crashing during the artwork scan phase, which comes at the end of a library scan. Turning on debugging could help you find the problem.
Consider getting rid of the thumbnails. They're not necessary with SlimServer 6.5.
