If you only want Slimserver/Squeezecenter to look for FLAC files and not the mp3s, go to Server Settings, File Types and enter mp3 in the Disabled Audio Extensions section.
It's a bit more complicated if you want "best format", i.e. FLAC if one exists but mp3 if not, but there are a few ways to achieve that too.
