For both Flac and Mp3 files, if you set the COMPILATION field in Mp3tag, it will be recognized correctly by SqueezeCenter. In Mp3 files this creates a TXXX (user defined) field with the description of COMPILATION. SqueezeCenter can use these TXXX fields just as though they were in a Flac/Ogg/Ape tag.
If you want some compatiblity with iTunes you can set Mp3tag's ITUNESCOMPILATION (TCMP) to 1 for compilations, but there's no way to assert the negative with iTunes. From what I understand, iTunes removes the TCMP frame for non-compilations. Once you get more familiar with Mp3tag, you can also add a column for COMPILATION to the columns on the right, or add a new field to the tag panel on the left. Using the tag panel is easier, since it can modify multiple files at once.
