Okay, you have the same setup that I have although I use my iPod Touch
for many things except music ;-) But this is what I do:

iTunes keeps it's music & files in a folder with many sub-folders etc.
That's all fine, don't change anything there yet.
Now, download the dBPowerAmp free trial and change it's settings to
rip&encode in a --different, new-- folder and rip/encode to flac. The
reason for dBPowerAmp is that the rip's are 100% plus the tags (incl.
album art) are as good as they come. With EAC, the rips are just as
good, but the tags are not. Also, I think dBPowerAmp works
quicker/easier although you might want to browse through their forums a
bit before you begin. You'll find that you can add track&album gain
while ripping etc. You also get the converter that will transcode from
the flac you rip to anything else. Everything you rip from CD now, will
never have to be ripped again because the flacs you get are equal to the
original CD's. Make a back-up copy of them, I use another (external)
hard-disk for this.
Next step: delete the music from the iTunes folder that you ripped to
flac and use dBPowerAmp to convert the flac's to mp3 into the iTunes
folder. You're done. When a new/better mp3 encoder comes along, or some
other format that's supported on your iPod, you just do the
delete&transcode again, no need to get the CD's and re-rip. dBPowerAmp
has a batch-converter but I think you need to download it separately
but it's included in the price. After the free-trial period of
dBPowerAmp expires, you'll be glad to buy and keep using it.... it's
cheap.
