I *doubt* the problem has anything to do with using iTunes as a ripper.
If you can hear the music correctly when played through iTunes then you
should be able to hear it through the Duet. The scanning should be
irrelevant - it just reads the metadata associated with each file, not
the actual music content. 

If the *same* file plays correctly through iTunes but not through the
Duet then I would guess at one of two problems.

1. There's something wrong with the Duet setup. A blown speaker, a bad
connection, speaker balance set wrongly, something like that. This
seems the most likely sort of problem though I would expect it on all
tracks. Maybe it's just more audible on some tracks.

2. The ripped file is somehow incompatible with the software you're
using to play it back. This seems unlikely. What format are you ripping
to? AAC?
