Which tags exactly? If your tagger gets info from Gracenote, it *can* store the Gracenote MusicID but it should also store all other relevant tags (like artist, title, album, etc.) SC wouldnt know what to do with a "MusicID" but should be perfectly able to see all the other tags.
Try to check for correct tags in your FLAC files using a different application like -foobar2000- or -Mp3tag-. It should show that you actually have tags of type "Vorbis Comment" or "FLAC", -not- tags of type "ID3v2" or the like in your FLAC files.
