What file type are they? If they are MP3 they could easily have multiple ID3 blocks in them and the tagger is only corrected the newest set. There is an outstnading bug where SC will read any ID3v1 tags and use them before any ID3v2 sets.
mp3tag is good at showing you exactly what is in the files and letting you clear things out.
