I have seen folder structure affect tags even though it shouldn't if you have good tags. I have mine set up like this track# - title and found a couple of albums where the name got messed up like Track# -title (no space after the dash) and it put those songs in a different album. So yes it can mess up sometimes but by rights it shouldn't.
