I haven't done any transcoding, so not sure how to help...
Sounds like it's a sample-rate issue.  CD's are sampled at 44.1kHz, but
DVD audio tracks are typically (always?) 48kHz.  Apparently your 48kHz
file is being treated as a 44.1kHz file, so it plays slowly.  I have a
similar problem if I play an audio file ripped from DVD on software
player (at least squeezeslave, which I know only supports 44.1kHz, as
well as the last time I tried SqueezePlay, which is SUPPOSED to support
48kHz).
