FLAC files normally have "Vorbis comments" for tags. I don't know anything about "Audio shell", but it certainly sounds as if it's not doing the FLAC tags correctly. Take a look at the tagging section of the Beginner's Guide at wiki.slimdevices.com for more info and recommendations on tagging software. My favorite for tag editing (post-rip) is mp3tag. Despite the name, it works with both FLAC as well as MP3. It's very powerful, and it's free. It's a Windows program, but it also works on Linux using Wine.
