Hello and Welcome to the Forum.

What software are you using to rip CDs? What operating system is the
Ripping PC? Is the Ripping PC also the SBS Server IE no files need
moved after a rip? Are all the music files in a dedicated directory?

Since the files are still on the drive (as Jim said, SBS doesn't do
anything with or to them), it sounds like a scanning issue. Clear and
ReScan would seem to be the answer. If that doesn't fix it, I would
look at the actual drive and do some maintenance scans.
