So, it seems something wonky was happening with Squeeze Control. I just went to the web interface and the sort was fine, as disc#/track#. I then went back to Squeeze Control and the sort was fine there as well. Perhaps I had been hallucinating.
Or, more likely, I had turned on shuffle and didn't notice. Sorry!
