The configure script determines the CC variable for your system (among other variables) and then copies Makefile.in to Makefile, replacing tokens like @CC@ with the appropriate values. The right way to set a variable like CC is on the ./configure command line: ./configure CC=/usr/local/bin/gcc If you insist on modifying Makefile.in, you need to delete the @ sign because it is a marker for the configure script to replace, not part of the makefile syntax.
