Ok, indeed it was an issue with the guards. I ran: sage -hg qselect 4_7 4_7_1 5_0 with the 4.6.2 install, and then pushed all patches and it worked.
The funny part is that 'sage -combinat update' is clearing out all of my guards, so I have to pull changes, manually set the guards, and then manually push all of the patches.
