I got the following warnings when building the HTML version of the
reference manual in Sage 4.1.2.alpha4:

Ticket #6916 [1] has a patch to fix the first warning. Ticket #7064
[2] contains a patch to fix the remaining three. The reference manual
should be built without any warnings and errors
