However, even in 6.9.beta6, "sage -f pynac" still works for me, so you
need to give more details for me to reproduce this problem.

The canonical way is still "sage -f pynac".
As workaround, you can do ./sage -p -f pynac
(NOTE that this advice is only valid for Sage 6.9.beta6)
