A similar issue appeared at http://ask.sagemath.org/question/31542/jupyter-doesnt-use-the-built-in-mathjax/ When i wrote the mathjax package to be shared among sagenb and ipython, the symlinks were relative. It is still the case for sagenb but i am not sure where it is done after ipython was split into various jupyter packages (greping through build/pkgs/ did not lead to anything interesting).
