 I confirm this: since at least Sage 8.5, Python 3 is roughly 10% slower 
than Python 2 in running the manifold doctests via
sage -tp --long src/sage/manifolds

Here are some benchmarks, with respectively Total time, CPU time, 
Cumulative wall time in seconds:

- Sage 8.5.beta2:
  - py2: 153        1241          1178
  - py3: 164        1315          1258

- Sage 8.8.beta2
   -py2: 154        1269          1224
   -py3: 162        1287          1242
