The problem with cllisp is a known issue [see
http://trac.sagemath.org/sage_trac/ticket/1471
] and should be fixed within the next 24 hours in the 2.9.1 release.
The probable workaround will be to move clisp to clisp.bin and create
a script that gets the cwd and then passes it and all parameters
passed to the script on to clisp.bin.
