Also note that you can give a URL to the latest version of the source of an arXiv paper (e.g. my paper http://arxiv.org/abs/0712.0233 the source URL http://arxiv.org/e-print/0712.0233v1 for the first version and http://arxiv.org/e-print/0712.0233 refers to the latest version). So you can upload a paper and then add the source URL to your references. If you do that quickly (within the first 24 hours I think) then arxiv.org only announces one version of your paper so it doesn't look like you made a mistake.
