It was related to corruption of tdb. It was observed on 2.4.17+XFS on XFS partition. If tdbs were on ext2 partition, everything was fine. It was caused by a bug in XFS code. So, if you have tdb files on ReiserFS I would move them on ext2 partition and check if it helps.
