There seems to be no commonality between the sizes of missing files and those that are visible.
The only thins I have noticed is that there are some files which have spaces in their names. When viewed on the Unix machines, the spaces are intact. If I view them on the Linux box, the spaces appear as '?' - obviously, windows would have trouble with this. Just waiting to see if changing these spaces to '-' will make any difference.
