Biggest possibility is that your search exceeds your resources.  It does a great deal of indexing in RAM and then writes it to disk.
60k x 400 files is about 24Mb - which is huge for 64M RAM
 
Take a look at the directory at the size of the files, if they are 8m or more that is most likely the problem.  You would probably be optimal with 2.5 Mb indexes. 
 
Split out the search so that it collects a smaller amount with each search, then on your search page put them all together -

I've trolled through the messages in the archive and haven't found my problem listed to I thought I'd go ahead and try the "group mind."
 
I've been running Sambar for my school for several years, migrating through 4.X through 5.0.  It has run flawlessly.  I was running 5.0 (http://senior.billings.k12.mt.us/) on a Pentium 150 w/ 64 mb RAM.  Not the most robust box but it works well.  I also run 4.4 on a second server (http://broncgeeks.billings..k12.mt.us/) with similar hardware except that it's under Win98.
 
I recently decided to play with the search engine on the box running 5.0 and attempted to index a few directories.  Each directory had 300-400 text files in them with each file being about 60K in size.  I was indexing them separately and the first couple directories indexed OK but then the server would stop and hang.  I look at the desktop and I can see the Sambar icon in the tray next to the clock.  I move the cursor over it and it disappears.
 
I messed with the NT virtual memory setting a bit and reindexed but had the same problems.  I gave up and deleted the index references in the search directory and in search.ini.  I restart Sambar and after a few minutes and a few hits, it shuts down.  I tried upgrading to 5.2 and had the same problems.  When I upgraded I tried both "upgrade" and a complete new installation.  With the latter I manually configured config.ini,etc. and then only thing I moved from the old installation were the page counter files, password and group files, and the contents of my CGI-BIN.  I enabled Watcher but still have the same problem with it shutting down after about 5 minutes.
 
Thinking that this might be an NT issue I moved everything to a different machine (Win98) and have the same problem with 5.2.  I used to run 4.4 on this machine so relaunched it and all is well.  Hmmm....
 
In the meantime I upgraded my 4.4 (http://broncgeeks.billings..k12.mt.us/) machine to 5.2 and it runs fine.  So, I copied 4.4 from it, put it back on the NT machine, copied in my password, group, and CGI files, and now it runs fine.
 
So, what I have I done wrong?  It seems that the search engine was the source of the problem.  When setting up Sambar from scratch or upgrading, if I bring over anything from the files that I did that on the one that used the search engine it seems to bring the problem with it. 
 
Any clues?
