Here is a shot in the dark...Check to see that your FTP log file is not too large. I had a similar problem with ODBC connections that returned results from an SQL query on a database. It turned out that when the ODBC trace log went over 5 megs, processing queries began to slow dramatically and CPU usage spiked. I just turned off ODBC tracing, and that forever solved the problem.
