Dear community, given the following deletion I have two questions
11 108196712 . CATT C 228 . INDEL;IDV=921;IMF=0.985027;DP=934;VDB=0;SGB=-0.693147;MQSB=0.970784;MQ0F=0;AC=2;AN=2;DP4=0,0,537,397;MQ=59 GT:PL 1/1:255,255,0 As IDV (=Maximum number of reads supporting an indel) states there are 921 reads supporting the indel but the DP4 value says there are 934(=537+397) reads with the alt allele (the deletion). 1) How is this often seen (and often more extreme) difference explained? 2) Why is IMF (=Maximum fraction of reads supporting an indel) not exactly 921/934=0.9860814 but 0.985027? Thanks very much, Christian ------------------------------------------------------------------------------ _______________________________________________ Samtools-help mailing list [email protected] https://lists.sourceforge.net/lists/listinfo/samtools-help
