Ok ignore my last question as this answers it - you're using cygwin.
Ugh!

I haven't tested samtools on Windows for ages and support for it isn't
exactly high on the priority list.  You may have better luck using
mingw+msys instead of cygwin as it gives a much saner environment
without forcing users to do bizarre things to pathnames.  Try the
-std=c99 trick though first.

That said, I have no idea if the code compiles under mingw either as I
haven't tested it.  Likely someone else in this mailing list will have
more experience with Windows development.
