Hello,

I am using bwa samse. If a query sequence matches multiple times, this
happens:

```
Repetitive hits will be randomly chosen.
```

http://bio-bwa.sourceforge.net/bwa.shtml

This means that when I run the same command twice, I will get two
different files.

Is it possible to run bwa samse so that multiple runs on the same sets
of sequences will produce identical files?

I imagine this could be achieved by setting the seed of the random
number generator. But I can't see an option for that with bwa.

This would be useful, because when bwa runs on identical sets of
sequences produced identical files, I could get rid of the duplicates
and replace them with links. That could potentially save us some disk space.

Cheers,
Michael.
