Well, two trees are always better than one tree. But there are 
cases when it would be nice to have more (well, it depends how 
many reference bases is one using). I can imagine myself having 
5 or more tree windows open. 

Regarding interface - what about keeping it as is, but simply 
spawning new tree window without closing the old one when 
somebody opens the new tree (using any method)? The old window 
can be always closed if it is no longer needed. Also, for those 
who do not like this, there could be an option 'Only one tree 
window' or similar, which would force reopening the tree in 
place.

BTW, there also are cases when it would be nice to spawn more 
than two engines...
