You could try commenting out/uncommenting the following line in your XF86Config to see if it makes a difference: # Option "sw_cursor" You do not mention if you are using an internal or external mouse. I have found in the past that using both can sometimes confuse things, for example, my Thinkpad with an external mouse got very confused when the external mouse was set up to use IMPS/2 while the trackpoint used PS/2. The resulting mix on /dev/psaux caused problems for the X mouse driver. Using a USB mouse instead of an Intellimouse avoided this since it was set up on /dev/input/mice.
