I just tried scribus-svn-23397 (from Arch Linux) and it didn work as you described. I could select the line below the guide by chance, not because I hold Ctrl clicked. Sometimes it worked, sometimes not (that's why I say it way by chance) and the Ctrl didn't change this behaviour.
