It is definitely necessary to correct the translation/rotation/scale.
Doing a correction using the checkboxes themselves might be possible in
general. It would probably work best if use rounded checkboxes, as then
you could search for them using a simple hough transformation that is
even rotation insensitive (though scale might be a bit of an issue).

Now I have once tried for a bit to implement something like this (well,
using circular corner marks). I utterly failed, but I do think it should
work fine in general.
