Hi Chris, If you're looking for something flexible and easy to integrate, take a look at cartshingle (cartshingle.com). It is a platform we built for ourselves to better serve our various clients' ecommerce needs.
It currently has payment integration with stripe, but should play well with their existing system. We may be able to extend the platform to suit their needs as well.
