As I understand the discontinuation mail, it should simply become a DNS alias for http.debian.net, so I would expect it to just work(tm). Could you have hit a broken / out-of-sync mirror? Do the problem persist even now when using cdn.debian.net? What you are speculating could quite possibly be true, however it is for me currently quite hard to verify, due to my ISP (sunrise24) enforcing traffic caps, which reduce my connection to a unworkable trickle after a few lxc-creates. I might be able to test your hypothesis from work in a few days. I've added the help tag to this bug report, so if anybody can have a look into this before me, then please do so.
