  Description : selection of best-fit models of protein evolution
 PROTTEST (ModelTest's relative) is a program for selecting the model of
 protein evolution that best fits a given set of sequences (alignment).
 This java program is based on the Phyml program (for maximum likelihood
 calculations and optimization of parameters) and uses the PAL library as
 well. Models included are empirical substitution matrices (such as WAG,
 LG, mtREV, Dayhoff, DCMut, JTT, VT, Blosum62, CpREV, RtREV, MtMam,
 MtArt, HIVb, and HIVw) that indicate relative rates of amino acid
 replacement, and specific improvements (+I:invariable sites, +G: rate
 heterogeneity among sites, +F: observed amino acid frequencies) to
 account for the evolutionary constraints impossed by conservation of
 protein structure and function. ProtTest uses the Akaike Information
 Criterion (AIC) and other statistics (AICc and BIC) to find which of the
 candidate models best fits the data at hand.

Bug#636272: restund in debian

2015-10-27 Thread Gianfranco Costamagna
Hi, please open an RFS bug if you want to find a sponsor.

Anyway, I looked at the package.

the packaging rules file is really hacky, but looks good!

I would appreciate a more sane upstream packaging system, but your workaround
looks really nice ;)

do you mind opening an RFS bug?

cheers,

G.

Anything that appears sub-optimal is something I want to learn about.

As you can see, the build system is ad-hoc, which is always a challenge
for shared libraries. I'm not certain the way the soname, symbol list,
and everything around the shared library part is kosher.

A temporary git repository for the packaging exists. I plan to move
this to alioth before proper upload to Debian, hoping to make this a
pkg-voip team maintained package.

Thanks for looking at it. Yeah, upstream's custom make script aren't
the simplest for packaging, but at least they aren't complex to
understand. I'm a DD so I will upload it when I feel comfortable with
the packaging.

Test::CPAN::Meta::JSON was written to ensure that a META.json file, provided
with a standard distribution uploaded to CPAN, meets the specifications that
are slowly being introduced to module uploads, via the use of package makers
and installers such as ExtUtils::MakeMaker, Module::Build and
Module::Install.

See CPAN::Meta for further details of the CPAN Meta Specification.

The package will be maintained under the umbrella of the Debian Perl Group.

* Package name: astrometry-data-2mass
  Version : 4200
  Upstream Author : Dustin Lang
* URL : http://data.astrometry.net/
* License : GPL
  Description : Star catalogs for astrometry.net from 2MASS
 Astrometry.net needs complete catalogs of star positions, which
 are provided with several resolutions in these packages.

The uncompressed size of these catalogs upstream ranges from
129 kBytes (1000 stars) to ~15 GB (200 million stars), with
roughly doubling the number of stars with each step. Since it
is not useful to put flood the Debian archive with Milky Way
stars, I started a discussion on debian-devel [1]. However, until
there is a good solution, I would package a subset (total ~120 MB),
which overs about 3 million stars. I still have no idea about the
best way to split it into subpackages; probably I would combine the
smallest catalogs into one 8 MB package, and then have one larger
catalog per package (8 MB, 15 MB, 30 MB, 60 MB).

Best regards

Ole

The package will be maintained within the Debian Astronomy Team.

Best regards

Ole

Version: 5.000
Upstream Author: SIL International http://scripts.sil.org/Support
URL: http://scripts.sil.org/CharisSIL
License: Open Font License 1.1 with Reserved Font Names "Charis" and "SIL"
Description: smart Unicode fonts for Latin and Cyrillic scripts (tight
spacing version)
 The goal for Charis SIL is to provide a single Unicode-based font family
 that would contain a comprehensive inventory of glyphs needed for almost
 any Roman- or Cyrillic-based writing system, whether used for phonetic or
 orthographic needs. In addition, there is provision for other characters
 and symbols useful to linguists.
 .
 The Charis SIL font contains near-complete coverage of all the characters
defined in Unicode 7.0 for Latin and Cyrillic. In total, over 3,600 glyphs
are included, providing support for over 2,300 characters as well as a
large number of ligated character sequences (e.g., contour tone letters
used in phonetic transcription of tonal languages).

 Four fonts from this typeface family are included in this release:
* Charis SIL Compact Regular
* Charis SIL Compact Bold
* Charis SIL Compact Italic
* Charis SIL Compact Bold Italic
 .
 Charis SIL is a TrueType font with "smart font" capabilities added using
the Graphite, OpenType(r), and AAT font technologies. This means that
complex typographic issues such as formation of ligatures or automatic
positioning of diacritics relative to base characters in arbitrary
base+diacritic combinations (including combinations involving multiple
diacritics) are handled by the font. In addition, alternately-designed
glyphs are also provided for a number of characters for use in particular
contexts. These capabilities are only available if you are running an
application that provides an adequate level of support for one of these
smart font technologies.

 This is the compact version with tighter line spacing.

  Upstream Author : Jakob Voß
* URL : https://github.com/nichtich/RDF-Lazy
* License : Artistic or GPL-1+
  Programming Lang: Perl
  Description : lazy typing access to RDF data

 RDF::Lazy wraps RDF::Trine::Node to provide simple node-centric access
 to RDF data. It was designed to access RDF within Template Toolkit but
 the module does not depend on that and can be used independently.
 Basically, an instance of RDF::Lazy contains an unlabeled RDF graph and
 a set of namespace prefixes. For lazy access and graph traversal, each
 RDF node (RDF::Lazy::Node) is tied to the graph.
 .
 Resource Description Framework (RDF) is a standard model for data
 interchange on the Web, also known as Linked Data.

Package will be maintained in the Perl team.

  Description : A lightweight plugin manager for ZSH inspired by Antigen

 A lightweight plugin manager for ZSH inspired by Antigen. The goal is
 to have a minimal overhead when starting up the shell because nobody
 likes waiting. The script generates a static init.zsh file which does
 nothing but sources your plugins and appends them to fpath. The
 downside is that you have to refresh the init script manually with
 zgen reset whenever you update your .zshrc.

  Description : Software for sleep tracking with focus on CPAP treatment

SleepyHead is an open-source, cross platform, sleep tracking software with a
focus on monitoring CPAP treatment.

It includes support for several CPAP machines and oximeters, mostly from
vendors from the English-speaking world. The SleepyHead wiki (
http://sleepyhead.sourceforge.net/wiki/ ) also mentions that support for
Weinmann machines is planned.

I'm not sure if the package would fit into an existing team. SleepyHead is
intended for patients.

  Description : Collection of audio handling programs which work from the

Python Audio Tools are a collection of audio handling programs which work from
the command line. These include programs for CD extraction,
track conversion from one audio format to another, track renaming and
retagging, track identification, CD burning from tracks, and more.
Supports internationalized track filenames and metadata using Unicode. Works
with high-definition, multi-channel audio as well as CD-quality.
Track conversion uses multiple CPUs or CPU cores if available to greatly speed
the transcoding process. Track metadata can be retrieved from
MusicBrainz, FreeDB or FreeDB-compatible servers. Audio formats supported are:

* WAV
* AIFF
* Sun AU
* FLAC
* WavPack
* MP3
* MP2
* Ogg Vorbis
* Ogg Speex

Bug#764300: AFDKO package

2015-10-27 Thread Hideki Yamane
Hi,

 Now I'm investigating afdko.
 First, based on upstream git repo is better. Then,Debian packaging is on
 debian/sid branch. see https://github.com/henrich/afdko

 Second, it seems that needs more package to work properly.

1. fontMath-ufo3
   https://github.com/typesupply/fontMath/tree/ufo3/.
2. defcon-ufo3
   https://github.com/typesupply/defcon/tree/ufo3
3. robofab-ufo3k:
   https://github.com/robofab-developers/robofab/tree/ufo3k.
4. MutatorMath
   https://github.com/LettError/MutatorMath
5. pyClipper
   https://github.com/greginvm/pyclipper
6. booleanOperations-master
   https://github.com/typemytype/booleanOperations/

 lot ;)

 Third, some tools don't work properly.

$ /usr/bin/sfntdiff
Segmentation fault

$ /usr/bin/ttxn
Traceback (most recent call last):
  File "/usr/share/afdko/FDKScripts/ttxn.py", line 86, in
from fontTools.misc.xmlWriter import XMLWriter
ImportError: No module named xmlWriter

 fonttools package needs to be updated to include python module.

* Package name: libgroovycsv-groovy-java
  Version : 1.0
  Upstream Author : Leonard Axelsson
* URL : http://xlson.com/groovycsv/
* License : Apache-2.0
  Programming Lang: Java
  Description : simple CSV parsing library for groovy

 GroovyCSV is a library to make csv processing just a little bit
 Groovier. The library uses opencsv behind the scenes and merely
 tries to add a thin layer of “Groovy-ness” to the mix.

Package is needed by beaker-notebook (bug#795980) and the ShowMeBox
project: https://wiki.debian.org/ShowMeBox - if interested, see also
https://lists.alioth.debian.org/pipermail/showme-devel/2015-October/50.html

Cc'ing Debian Java Maintainers in the hope they will pick this up.

  Description : lightweight script-based dynamic tracing tool for Linux

ktap is a new script-based dynamic tracing tool for Linux, it uses a scripting
language and lets users trace the Linux kernel dynamically. ktap is designed to
give operational insights with interoperability that allows users to tune,
troubleshoot and extend kernel and application. It's similar with Linux
Systemtap and Solaris Dtrace.

ktap have different design principles from Linux mainstream dynamic tracing
language in that it's based on bytecode, so it doesn't depend upon GCC, doesn't
require compiling kernel module for each script, safe to use in production
environment, fulfilling the embedded ecosystem's tracing needs.

Bug#774387: ITP: letsencrypt -- Let's Encrypt client that can update Apache configurations

2015-10-27 Thread Didier 'OdyX' Raboud
Hi François,

As you might have heard, the beta program is now launched, and it would
be really great to be able to use a Debian-blessed letsencrypt client.

Bug#802513: Would you consider to run cme to fix d/control

2015-10-27 Thread Andreas Tille
Hi Jerome,

since I noticed that Vcs-Browser had an old format (lintian would have
informed about this) I was running

cme fix dpkg-control

which resulted in several changes. I would prefer to apply these
changes but the diff is a bit to much for me to upload it without your
consensus. So please consider fixing at least Vcs-Browser - or simply
start with the habit to let config model editor care for a consistent
formatting. :-)

Kind regards

   Andreas.

Bug#803196: RFA: swi-prolog -- ISO/Edinburgh-style Prolog interpreter

2015-10-27 Thread Євгеній Мещеряков
Package: wnpp
Severity: normal

I request an adopter for the swi-prolog package.

The package is actively maintained upstream, there are new releases
every several months.

The package description is:
 SWI-Prolog is a fast and powerful ISO/Edinburgh-style Prolog compiler with a
 rich set of built-in predicates. It offers a fast, robust and small
 environment which enables substantial applications to be developed with it.
 .
 SWI-Prolog additionally offers:
 .
  * A powerful module system
  * Garbage collection
  * Unicode character set handling
  * Unbounted integer and rational number arithmetic
  * Multithreading support
  * A powerful C/C++ interface

Bug#803195: RFA: spark -- SPARK programming language toolset

2015-10-27 Thread Євгеній Мещеряков
Package: wnpp
Severity: normal

I request an adopter for the spark package.

The current upstream version of the package will not be updated. There
is a new version of Spark, but it is very different from this one, see
also https://bugs.debian.org/cgi-bin/bugreport.cgi?bug=713928

The package description is:
 SPARK is a formally-defined computer programming language based on the
 Ada programming language, intended to be secure and to support the
 development of high integrity software used in applications and systems
 where predictable and highly reliable operation is essential either for
 reasons of safety or for business integrity.
 .
 This package contains the tools necessary for checking if programs adhere
 to the SPARK rules and the tools to show freedom of runtime exceptions in
 those programs. To compile SPARK programs use any standards-compliant Ada
 compiler, such as GNAT.

Looks like the package live at

Anyway, there is a fork by Chad Miller (from Canonical) at

I guess there are many which would be happy to do so better sooner
than later. Anyway ... I loved the idea having a copy at github, so
everybody can fork the package(s) and with less work contribute back
via PR. Handling patches via Mail is a bit ugly these days.

Thanks for working on those packages.

That's the old package.

Harlan has split the packaging to account for upstream splitting
everything up in their releases and will upload it on alioth once it's
ready:

  https://anonscm.debian.org/cgit/letsencrypt/letsencrypt.git/
  https://anonscm.debian.org/cgit/letsencrypt/letsencrypt-apache.git/
  https://anonscm.debian.org/cgit/letsencrypt/letsencrypt-nginx.git/
  https://anonscm.debian.org/cgit/letsencrypt/python-acme.git/

We ran into Alioth permissions problems earlier, which should be fixed
now.

If you want to help, I would suggest reviewing/testing the packages once
they've been uploaded to Alioth.

Francois
