I think this is metacity, but I'm not sure. I nuked most of my dot-files for this so it should be a rather clean system ;-). If I start evolution through the panel or by console it uses seahorse-agent as it should for encrypted mail, but if I start is as I almost always do, with my hotkey, evo tries to use it's own gpg-handler, which seems to be broken for me (bug #14218 [https://launchpad.net/malone/bugtrackers/ubuntu-bugzilla/14218] probably). This is probably the wrong package to blame, but I want to make sure seb128 sees this ;-).
