Because you're using a common junk folder, the link between the
account and the server gets lost.
It's been observed before that 'delete mail from server when trash
emptied' stops working when mail gets moved outside the receiving
account. Though it could be seen as a bug, it has a certain logic that
account specific stuff is disregarded as soon as you move it to a
common folder.
My best guess to get it working would be to stop using a common junk
folder. Another option would be a server sided spamfilter, but I don't
know whether your ISP is providing that.
