This is a seriously annoying bug. I think it comes down to Evince needing an option to override the PDF's zoom settings. I just reproduced this on Lucid x64. Setting the external monitor to smaller than my laptop monitor worked; as did alt+moving the presenter console over to the laptop from the external monitor, when the resolution on the external monitor was set higher.
