Same here on Ubuntu 20.04(.1). For me it seems like an incompatibility with gnuchess (gnuchessu). I had to uninstall package gnuchess, delete pychess config files (~/.config/pychess, ~/.local/share/pychess) and re- run pychess. Since certain update this same behavior occurs on Ubuntu 20.04. Gnome shell appindicator icons are not shown for applications set to start automatically with user log in. Tested with copyq and owncloud-client.
