Can it be that the pram needs to be reset or the smc?
Not sure but it may worth looking in to.

I've unchecked/disabled PowerNap and Wake_Wi-Fi. Apple support has never
heard of this issue when I called last week

I haven't experienced this exact issue, but have noticed that my MBP takes an
extra 30 seconds or so to go to sleep. I close the lid, then can tell that
stuff is still happening, but it does wind down after about 30 seconds. For
those of you with Apple Watches and other devices that
I've observed this (Apple Watch will unlock Mac, BLuetooth headset will
connect, and Alex will continue talking)and haven't figure out a solution
other than unplugging charger (end up with dead Mac)

My wife is having the same issue. We’ve found it helps if she unplugs the
laptop before shutting it. She can then plug it back in if she wants to, and it
still stays sleeping.

Yet another difficulty I experience after upgrade to Sierra is that neither my
old MacBook Air nor my 2014 MacBook pro go to sleep when I close the lid. Once
the lid is closed, Voiceover keeps repeating rotor menu items. The only way I
