qmail-pop3d *only* does maildir's. If you're seeing mbox's, you're not
using qmail-pop3d.

I have a feeling I am not the only one confused.
I assume you changed your default delivery method to ./Maildir/ which will
put mails in your ./Maildir/new/ directory.
