Just to confirm that Ilya's patch from comment 45 completely fixes the
problem without any noticeable side-effects. I'm running X11R7.5 under
FreeBSD 8.1
Daniel, could you review and eventually commit the patch? This bug is
quite annoying.

To fix it on your PC run this command from the terminal after quitting
banshee:
$ gconftool-2 -s --type int

I can confirm this on Ubuntu 9.04 64-bit. Any notification causes full
screen apps to blink, both when the notification appears on and
disappears from the screen.

The same thing happens if for example I open a pdf file in evince, go to
full screen mode and move the mouse cursor so that it's over the "Leave
Fullscreen" button. After a second or two, the screen starts to flicker
