Refreshing the view doesn't work here. The only way for me is to restart
nautilus or wait some time. The reason I am reporting this is because that
didn't happened with previous version but as I said before is no longer a
problem.

Assuming that your desktop folder is ~/Desktop
Copy a picture to your desktop and name it "icon.png"
At the command line type:
echo "[Desktop Entry]
Name=Some name
Type=Link
Icon=$HOME/Desktop/icon.png

the same name nautilus will show the old icon. The one that was deleted.
