Hi,
This has actually happened to me as well, the content of one folder and all its
subfolders disappeared. Hopefully I could find the reason. The problem was that
the folder had a "." in its name. The name was "Open Source Inc." so I had two
files:
Open Source Inc.
Open Source Inc..msf
And one
Grrr
I posted this to a wrong place.

Erm.. I presume you have looked in the trash can?
Besides this try looking for the file.. ~/.mozilla-thunderbird/*profile
name*/Mail/*Account Name*/Inbox.sbd/*Folder name*
Check to see if it contains anything.. If it doesn't I do not believe there is
much we can do.
