You can change the default video output in VLC in the preferences. For mplayer
there is a commandline option and maybe a setting but I don't know. For Totem
you can use the app gstreamer-properties.

Also, there seems to be negligible cpu usage difference. I guess that
will probably vary with the resolution and codec of the video though.

Sorry that should read: Every time, the first video does *not* render
effects correctly whereas the second does.
Or, to clarify further:
The first video consistently fails to render the effects correctly,
whereas the second one always renders them flawlessly. :p
