Over at shorewall.net and possibly in some of the manpages they explain
that virtual interfaces are incompatible with shorewall.

To be honest, that firewall has since been reinstalled and is running
Vyatta so it's not a big issue for me now.
I did manage to repeat the bug on a desktop and gave instructions for
others to do so but it sounds like nobody's interested to try.
