Docky
The problem recurred and was 'solved' again by quitting and restarting docky,
no need for dpkg-reconfigure.
I noticed some warnings come up when I launched docky from within a screen
session, not sure if they are related to this problem or not:

I had this problem after I upgraded from 10.10 to 11.04, but this seems
to have fixed it for me:
sudo dpkg-reconfigure docky
quit docky
restart docky with docky &

Sorry about the multiple posts, but I just noticed that the click at the
bottom to show docky only works if it's configured to use "zoom".

Additionally I noticed that if I click at the bottom of my maximized window,
docky appears.
Somewhat annoying because clicking is the only workaround I've found and it
opens an application accidentally from time to time...

Same here, any maximized window blocks docky from reappearing. Great
