This is also/confirmed happening in openSUSE 12.3 (KDE) with Shutter 0.90 Rev
1252.
Changing the xml config file manually seems to stay in place :-
-- File : /home/{user}/.shutter/settings.xml
-- Parameter : folder={path/to/folder}
At least there's this work-around at the moment.

Ubuntu 12.10 64 bits
This bug still exists in Shutter 0.90 (installed from PPA).
In screenshot1 you can see the folder specified in Preferences but the
save folder from a screenshot stills is my home folder (see the title
bar: /home/simon/...).
After I exit from Shutter and I open it again the
