You should compile vpopmail with
--enable-domainquotas=y
Then, put the below in .qmailadmin-limits
quota 300 # this is for 300MB quota

I had set the following for a domain as below:-
vadddomain -u user1 user1.com password
Then, I set the quota using the command:-
edquota user1
With the following information inside edquota:-
Disk quotas for user user1 (uid 519):
Filesystem blocks soft
hard
Please change the qmailadmin ownership to root.
