In addition to backing up and restoring the system object I also backup and restore the SystemState using ntbackup. This adds an additional step to my restore process but has allowed me to consistently restore the registry and related files. I've had this happen. Even if I was recovering to like hardware, but my systems have always seemed fine when I was done. When you do this, do you install TSM into an alternate directory? If you don't install to an alternate source, then the registry keys for TSM will pound on itself and you may get unpredictable results.
